if you missed out grabbing the covenant in the Undead Settlement b4 you killed the Curse-Rotted Greatwood, then you are SoL until NG+ or you make a new character to get the covenant. short of doing either of these. you can always try farming the shackles from the catacombs. some of the skeletons have a small % chance to drop them.
