As frustrating as it is, i do recomend going to some of those cleared locations (or look at a video guide to see exactly where some stones are, and if you remember picking them up). no-as of patch 1.4 the stone is in a small cave you leave the embassy via. it was moved there because the embassy unlike the cave cannot be reentered.
